    Installation

    Please download all the files into one folder, on the local machine. Change the current Matlab directory into the folder containing the downloaded files. To run the software, type ‘NeuronIQ’ in the command window of Matlab. Also, the Image Process Toolbox of Matlab is required in order to run NeuronIQ. 

    Hardware/Software and image requirement

    NeuronIQ is running under Matlab environment, for both Windows and Linux. Before the installation, the following should have

    been installed on the local machine:

    1. Matlab version 7.0 or up (http://www.mathworks.com/products/matlab/).

    2. javax package, which is included in the freely available Java 2 Platform (http://java.sun.com/j2se/1.4.2/download.html).

    3. Matlab toolbox:

      • image processing toolbox

      • bioinformatics toolbox

    NeuronIQ is designed to deal with 3D neuron images, which can be very big with many slices and different resolutions. There is a requirement about memory whose minimal size should be 1G (2G is recommended). With 1G memory size, the maximal image size to be processed is 1024*1024 per slice. The size of 512*512 per slice is recommended. Since NeuronIQ can run at background without human interference, there is no strict requirement about the CPU. As a reference, the average processing time of a 512*512 3D image with twenty slices is about three minutes for a PC with a 2.8GHz CPU.  

    NeuronIQ has the best performance for images with resolution of 0.08 µm/pixel or higher. It is also possible for NeuronIQ to deal with images with lower resolution such as 0.125 µm/pixel. In this case, interpolation is required before NeuronIQ processing. The Matlab codes for interpolation are also provided together with NeuronIQ.
